Here's some ideas for a lower profile rotary encoder knob. See if this helps with the overall design especially center mounted. You may have to use a spacer to offset

Here's some ideas for a lower profile rotary encoder knob. See if this helps with the overall design especially center mounted. You may have to use a spacer to offset the rotary encoder or source a different one:
