Also driving with your hand on the shifter all the time. you don't realize it. But that preloads things inside the tranny. It's a big issue with the truck guys with the G56 manual tranny.

A short shifter in itself will not make the synchros go bad.

Try loosening everything, rotating/pushing the pipes up, and tighten front to back while its pushed up. Thats what I did and it gained a decent bit of clearance. Can also grab a hose clamp and wrap...
