I actually did it after the rotors were installed. Simply try to be neat, let the paint fully dry and then the first few applications of the brakes will clean the swept area and leave a perfect cut line.
I was talking about the zinc stuff, paint can hold up if it's the correct paint applied appropriately. I would never let my pads clean the paint off for me unless I was immediately replacing them tho.
