The key is to heat up the pad material enough so the uneven portion can be leveled off with hard braking. When new pads and rotors are installed, the purpose of this process is to distribute an even layer of new pad material onto the new rotors which allows the brakes to function properly. If you're not comfortable doing this procedure yourself, a qualified shop can turn the rotors for you.
