In some cases the bottom pin barely came out and then would be a nightmare trying to get back in, the top pin doesn't seem to have this issue but its harder to get to.

My bottom pin wouldnt budge so i decided to pull the top out. I carelessly dropped it over the other side. Is there a way to get it out?

If you mean that it fell on the other side of the plastic kick panel, then just pull up gently on the sill plate to remove it, then remove the plastic nut that is holding the rear of the kick panel, then just pull the kick panel off.
