It's actually not so much the ecu, it's the firmware that takes up more space leaving less room for the custom programming framework. I recently did one and I used every single table/variable that was available to implement my custom airflow modeling and fail-safes. Have you tried running an older version of the firmware? In theory, it should work fine if you could find a firmware that wouldn't trigger DTCs.
