The powdercoating will not act as a heat soak or cause any additional issues with heat. I understand what you're saying about not covering the aluminum intake manifold and allowing the air to cool it down better but at the same time, there is virtually no external air flow at the top of the engine that would do a sufficient job in additional cooling. The air coming up there has already gone through all of the coolers, traveled around or over the engine block and managed to find its way to the top of the engine. By the time it gets to the intake manifold its ability to aid in cooling will be minimal.

EVERY supercharger manufacturer uses some sort of coating on their intake manifolds. It looks a lot better than leaving it just raw. Some people will definitely like the raw look but the vast majority will like the black powder coating or similar finish. But, there will absolutely not be a problem with heat soak or anything like that.
