If you buy their part and there's a warranty issue, their parts supplier reimburses them for labor (or at partly). So you take a gamble, save a few bucks or get full parts/labor warranty. Either way you pay - marked up parts pricing upfront or additional labor costs down the line.

In the case of brakes for example, lets say the parts you provide squeak after install. Who should be responsible for the remedy...
