As long as that is the case, you should be able to reflash to stock with no definitive trace of there ever having been a tune. If you are paranoid about it, you could replace your battery so you have a viable explanation for the flash. As far as the shifter goes, that would only affect warranty repair if it was the root cause of damage to the car.
