I use the side-arm lifts all the time and my car is fine. Your dealer is being lazy and isn't adjusting the lifting points (round parts that make contact with the car and screw to move up and down). If they just swing the arms under the car and start lifting, the contacts will be too low and the swing-arm will hit the running boards before the lifting points make contact.
If they are REALLY dumb, they are just putting the lifting points on the plastic running boards instead of the true lifting point under the car. All in all, just another reason why I change my own oil and service my own car.
