Yes the ECU is programmed with an initial vtak routine for break-in, which is bypassed once you reach 3000 miles.

That was my thought, I know a lot of car makers will program the car to run slightly richer, pull timing, etc...for a set number of time and or miles.

Really? I've never read that. Do you have a link to support that? I'd like to read it. What's a vtak? The only def of vtak I could find was in the Urban Dictionary.
