Are there any problems I would have if I ordered the gen 3 intakes and took them to get powdercoated? Like, where the MAF plugs in to

nope. you can order them already powdercoated from Z1 also.

its just that the price that I can get them from FBNISSAN is much cheaper to then have them powder coated myself.
