Stillen exhaust...can I unbolt the muffler?

While I'm on a role with dumb questions, will it hurt to cut the long tube Stillen intakes to make them the short ram intakes? Just curious before I get

Just curious before I get them installed because I've heard some about sucking up water from when it rains causing some damage.
