IMO this is the perfect time to shave the emblems all together.
The body shop can likely fill in the gaps before painting for pretty cheap since they are going to paint the whole bumper anyway. They only reason I haven't done mine is because I would have to spend the money to repaint the bumpers, but since you're already stuck doing that, might as well. This may not be the look you're going for, but it sounded like a good opportunity to me.
