You say you tried everything. I assume you've done this:
Have the car turned off. Press the ignition twice to get into ON mode, but don't depress the clutch (Don't start the car) Using the window switch, fully lower each window and then fully raise it back up. Push ignition once to turn off the ignition. Start car normally, windows should be reprogrammed.
