Check the Owner's Manual to see which file system is required. OhioYJ is probably correct that FAT32 is the way to go (pretty much the standard FS in use; your stick probably came formatted FAT32).
It sounds like some of your audio files are not in the proper format/codec (as per OhioYJ and DeliriousClam). You may need to re-rip. Are you using an audio player/cataloger (eg, iTunes) to copy the files? It may be changing things to an "oddball" codec.
