All keys have to be programmed at once so this wont be an issue. If you still have a warranty, you can try and sweet talk them to program it for free. Sux though that they charge an hours work for something that takes literally 5min.

Keep in mind that you are not only paying for the time it takes someone to make the change. You are also paying for use of a fairly expensive piece of diagnostic equipment, garage space, &c. But, yeah, it seems like about half (maybe three-quarters of) an hour would be fair to both parties for a 5-10 minute job.
