Exclamation Failed Injen CAI install need help!

Well I've installed a ton of intake systems in the past, and while the installation of this Injen Dual CAI was moderately difficult it wasn't too bad, just a lot of steps.

Anyway, I hooked everything backup made sure all connections were secure in the the correct positions, reconnected the negative on the battery terminal and turned the car on(the bumper is still off). Now I have a check engine light that won't go away(I wait 2 minutes at idle) also my windows are now screwed up.

When I open my door the window moves down as normal, but when I close the door it will not move back up! Also yes I can move the windows up and down as normal when in the car.

PLEASE HELP! How do I remove the CEL and fix my windows?
