Default Engine Stumble/Miss

I picked up an 09 Touring base recently and have really enjoyed it however I ran into an issue I hope someone can give me a hand with.
I had it sitting in my driveway for a few days and we had some rain. When I went to drive it, the engine would nearly die around 4k and then pick back up. It continued to do so for about 20 minutes of drive time although I was babying it. It did clear up.
The next day, everything was fine and I decided to wash it. After I was done washing it, I had the same issue.
I had a '93 Ford Probe GT that did this and it ended up being plug wires. Any thoughts? I can give more info as needed. I haven't scanned it at this point and have not had any errors as far as cel.

Does it have aftermarket intakes? Maybe filters getting wet

Next time it happens, pop the hood, look for water (shouldn't be any), and check the air filters (as per 7speed). If it's not the filters, I suspect a wet electrical connector.

The only thing I can think of that could cause engine problems (due to water) outside of the engine compartment is the O2 sensors.

Run the engine and let it idle, using a spray bottle with just water, spray around all ignition components separately, when the idle drops out or raises when you spray a certain component you found your cause.

Start with coils and go from there

Sorry for the delay. It does have the Injen intake installed. The PO must have installed it. Thanks for the tips and ill check it out. I believe there are some hydro filters available for these intakes from what I read.
