Most likely they messed up the pilot bearing while they had it, i know most of the time when the transmission starts making a whining noise it's because the pilot bearing is on it's way out. Mine makes the same noise right now, but that's due to the idiot that had the car before me letting a rear seal leak go for to long and running the transmission with the fluid low for who knows how long. Lucky for you most of the aftermarket clutch kits come with a new pilot bearing
