You can just disconnect the sub and run those wires to the brown wires of the mtx that would be fine. Only thing is unless you plan on keeping your head unit which your not you should just wait and save time and haste.

I was going to do the install in stages, complete the back half of the car, run just the power wire to the back for now.

Where abouts is the bose amp mounted? I think it's behind the drivers seat but not sure. I could mount everything under the sub location, all I need to do is build a false floor up with MDF and I can secure everything to that.
