Rain is *not* going to be an issue with the Stillen Gen 3 intakes. This has been repeatedly confirmed by Stillen and by those of us who have seen it installed. I was "lucky" enough to get some real-world testing of this recently too:

Also, the cutting isn't major. It's just slightly enlarging the two holes that already exist for your stock intake, to make them ~5-10% wider so the Gen 3 intake tube can fit through them.
