Just checked the fsm and the gear position and shaft speeds sensors are hooked up to the tcm on the valvebody could be that one was not plugged back in

Just checked the fsm and the gear position and shaft speeds sensors are hooked up to the tcm on the valvebody could be that one was not plugged back in or something during the install as well, another thing to check. When you say swap your stock valvebody back in did you buy a core valvebody? you need to reuse your orignal TCM and gear position sensor from the car on the new valvebody to get everything to work so you must have swapped them, double check to make sure everything is hooked up right on the valve body and that you reused the original parts.
