There is an adapter out that allows a new head unit to be installed however it is not powering the speakers, the bose amp is still powering them.

Yes the bose adapter only have 2 sets of rca's which is how bose has their system setup only with using a factory harness instead of rca's.

There is not much you can do in the terms of taking control of the sub from the head unit.
