It depends what failed and why.

For example, our auto trans is a bit different than traditonal slushboxes -- it has lock up in 2 -7th gear.

In regular auto mode, calculated load determines gear shifts; if the load tables get altered in the tune to account for the extra air mass from boost, this may mean a lot of weird gear hunting and increased wear and tear on hard parts (i.e., due to lock up rather than fluid coupling), which leads to failure, especially with the extra torque passing through the converter.

That's harder to correct, but might mean things have to be tuned differently.

Or it could be something simple like cooked AT fluid. It's non-serviceable, so difficult to inspect.

Would help to know more details about the problem...
