Beforehand, I had not considered and didn't know of a way to make it work. What if a small hole is drilled in the bottom of the box (so my bottom board) and the screw goes inside the box to screw the spare tire down? This would work; just need to cut off some length of the rod. What do you guys think?

Wouldn't the screw have to go through the box from the inside, thus you wouldn't want it shorter, actually hopefully it would be a bit long to account for the thickness of the 1/2" MDF you are using? Also, wouldn't you have to take your sub out of the box to access the spare tire? Maybe i'm not understanding what you are saying.
