Default Shifting 1st and 2nd jerking and strange sound

Hey guys, I drive a 2014 370z with automatic transmission and am curious about these issues I'm having. I am rather new to driving stick(this is my first manual transmission vehicle) but I've had it for about 4 weeks already and have put about 2k miles on it so far. The issues I'm having usually happen in shifting from first to second and second to third... I try to shift at about 3000-4500rpms and when I do it's not the smoothest shift and it sounds like a rock is being thrown in my engine or something (weird clanking). If i shift at 5k + it's usually fine.. But I try not to in my usually driving routine. Even when I let off the clutch smooth and slow once it passes the friction point it makes that sound and jerks a bit.
