I've been unable to verify using the 2009 PWC FSM wiring diagrams, but I think that the system uses the window position encoders to shut off the motors when the windows reach their limits of travel, regardless of switch position. Auto-shutoff is necessary for auto-up/down operation and I doubt if the user is in direct control of manual operations (a la fly-by-wire accelerator pedal). But I can't be 100% sure without further research/experiments.
