I do wonder why this tuner's routing is different than the logical routing as lined out by Jay and JC...

That's the way the instructions for the ARC combo tank describe. Instead of routing it directly to the manifold, it goes through the intakes (which ends up in the same place). If you have the Admin Tuning I takes (which don't have the nipple) then the manifold would be the only way to route it.
