Price difference on a short block vs. long block is probably much more than the few hundred bucks it'd cost to transfer heads and intake manifold over to the short block.

You're basing your argument off of "maybe"'s. MAYBE his top end has damage. MAYBE they decide to hand a head swap over to some inexperienced twit in the service department.
